I did the same thing you did yesterday and it finally popped. I knew I had an issue with from the deep as well, because I had to play it over for my Palmer's Pure Gold achievement, so I figured that was the one that didn't count. I went back and played "From the Deep" (I knew this mission was messed up and was certain my bonus objective had not counted) and "Lights out" (I was fairly certain). After completing the mission on Easy with all Objectives (Primary, Optional, and Bonus) completed. As soon as the mission ended my achievement for "A Lot Extra" popped. It does appear that resetting your Xbox and cloud save for Halo Wars 2 allows you to earn that achievement. However, I still cannot earn any additional skulls and am still lacking the "Dream Collector" Achievement.
Also, my multiplayer level went back to what it should be, 17, instead of the 11 it showed. All I had to do to get this to show correct was close out of the game/app and reopen it through the title screen.
I hope this helps anybody in need of these achievements. I'd suggest for the bonus objectives to delete your saves, replay the missions you think are messed up and didn't count and hope for the best. I'm still working on a solution for the skull achievement.

3.completed the requirements for surviving the long war today it didn't unlock. For the DLC achievements I have found that they don't track progress all the time. I've even had them stop tracking mid-match. Quitting the build seem to be a temporary fix for the issue.

I believe you did this before the June 28 patch. Currently after the patch when you delete you files and open the game again it pulls your record from the halo waypoint servers. Therefore, if you had earned all skulls already you are unable to earn them again. I will say thank you for the advice though because it did help for the bonus objectives, but I do not believe that it will work for skulls after the June 28 update. Now if you do this after the update please let me know as I must be doing something wrong when deleting my saved files. you have to do the mission that's broken for you.
